From San Juan to Vieques
No ferry leaves San Juan. The boat to Vieques sails from Ceiba, on the east coast, and the ferry route below starts with getting yourself across the island. That drive takes an hour you have probably not budgeted.
If you would rather skip it, you can fly out of San Juan. Cape Air leaves from the international airport and Vieques Air Link leaves from Isla Grande, a separate waterfront field 20 minutes west. Getting yourself to Ceiba
The ferry terminal sits about an hour east of San Juan. An Uber runs about $70 to $100 and turns up without much trouble at the San Juan end. Driving yourself works too, and published parking rates at the terminal run $8 to $15 a day.
Coming back the other way is the leg that catches people out. Ceiba is a small town with few drivers sitting idle, and Uber's own guidance for the area warns that pickup times run longer than in a city. Expect a wait, expect the occasional cancellation, and do not let a morning flight out of San Juan depend on an app finding you a car at 6am.

Públicos wait at the ferry terminal and the airport. They are shared vans with a yellow tag, fares run about $3 to $5 a person, and they will take you anywhere in either town. They do not go down the rough roads to the refuge beaches.
Ask your driver for a mobile number when you arrive. Call that driver for the rest of the week, especially when you need pickup from a beach with no signal.

Renting a vehicle
Book well aheadStay in Esperanza or Isabel Segunda and you can walk to dinner without renting anything. The refuge beaches are the reason to rent: no público runs down those roads, and a taxi will not wait while you swim.
Bringing a car over is not an option. Puerto Rico Ferry refuses vehicle tickets for rental cars and asks for a licence and registration in person at the window, so every visitor rents on the island. Book before you book the crossing, because the fleet here is small enough that a holiday week empties it.
On what to rent, we will give you the honest version. Maritza's posts a Kia Soul at $75 a day against a Jeep Wrangler at $90, before about 11.5% tax, so clearance costs around $15 a day. We have driven none of the refuge approaches ourselves, and our beach access table grades one approach as paved, two as walk-in, and leaves five as open questions. Rates read from a sample two-day booking, so a longer or high-season rental may differ. The damage policy is still worth getting in writing.
